There is no way that I can see for a way to remove the following which end up sticking out of the floor tiles:
Bushes
Tree Stumps
Rocks that are not removable by a pick
Ill placed built objects (floor tiles, hay stacks, farm plot)

To add to the question of "why not just right click on a built object to remove it"

This idea leads to removal of built objects accidentally.
